You're approaching this from a point of view that Anakin doesn't share. The Sith view cooperation and partnership from a "what have you done for me lately" standpoint. The immediate uses that Anakin has for Palpatine outweigh anything that happened to Qui-Gon in the past -- or even to himself (it was a Sith lord that cut off his arm, remember). In the back of his mind he's already thinking about killing Palpatine once he has what he wants.

You really can't dissect this with logic. Once Anakin started giving into the dark side, it was like he was on a drug that he couldn't kick. Addicts might well agree that, logically, addiction is bad. It doesn't mean they stop.

At the end of Episode I, the Jedi are still a little murky if the Sith are indeed behind everything. They are still in my opinion in denial. Sure, they talk about how there can be two, etc. but no real, "Hey, this was done by the Sith and we have to go out, find them and destroy them." Proof of this is no talk of any headway or investigation on the events of Episode I at the beginning of Episode II.

At the end of Episode II, Yoda knows the darkside is definately involved, but do him and the council tie it all together with what happened in Episode I? I don't really think they connect all the dots at this time. When Dooku tells Obi Wan the truth, he is disbelieved. The realize at the end of II that Dooku is a Sith, but again... do they tie this all back to Episode I events?

Not until III (and Labyrinth events) do the Jedi come to realize that the Sith threat is very real. There is a Dark Lord and he is connected all the way back to what transpired in Episode I.

My point in all of this is that Anakin really doesn't have a "Sith are bad, they killed Qui Gon, they tried to kill Padme, etc." argument drilled into him for the last thirteen years. When the Jedi come to the very late realization that they have been played like puppets, it all relates to things in the past. So much has gone on for Anakin since then, and when the events happened, the Sith were not (in his mindset at the time of the events) to blame.

So it is very much a case of what can you do for me now, and I'll forget this past stuff that happened which I or the Jedi didn't blame the Sith for thirteen years.
